Well, I won't go into the line art layers and just talk about the color layers, since that fits with your question better.
I have one layer for the characters except for Fae. And Fae has her own layer above everyone else.
I use two layers of color for Fae with different opacity to get her ghostly effect. One with full color and one with just the eyes. That way I can make her eyes stand out more.
