Sure, Photoshop CS6, animated with the PS-Timeline.

so you use the pencil too right? what is a good size for a pixelated game?

This depends a lot on the style you wanna go. I like my pixels big, so the original files for the game are 320x180px (can differ in width, if it's a scrolling scene). Zak McKracken for example, has a 320x200px resolution. But you can also go 640x360 if you want to add more details on the screen. Just test what suits you best.
