From my perspective as the designer, bringing the character through the figure has everything to do with stature and build. I achieved the fit by mapping out what kind of physiques would result from each of the girls' habits, hobbies, and genetics; and matched that to a figure/body type that would accent or contrast that.

Some of them were easy. Applejack had to be huge; I gave her a broad, straight figure to emphasize her hardiness. Fluttershy is supposed to be a perfect fashion model; I made her tall and thin, and gave her a slender hourglass figure to enhance her conventional attractiveness. Pinkie had to be a big girl; I made her short, and gave her a pear figure and large chest to emphasize her size and cuteness.

Rarity and Twilight were designed largely by proxy, as I figured out what their families would be like. Rarity's broad build was based on how her mother and (I imagine) her sister would be heavy-set women; I designed her to be very attractive by way of hard work, and a poor fit for fashion modeling. Twilight, I designed almost entirely as the younger, less physically inclined sister of the extremely imposing Shining Armor; her height and corona make her quite impressive, so I softened her with a pear figure and a lack of muscle definition (which Foretrekker captured perfectly with her thin limbs).

Rainbow gave me little to go on, so I built her from people I know who have similar passions and drives, specifically, one runner and three martial artists. Her figure emphasizes her strength and fitness, while her height contrasts her power and attitude and brings in her cuteness.

(I copied this explanation, with a small change to the intro, from an explanation I gave to an earlier commentor.)

The things on AJ's arms are her Marks, visible representations of her magic as a member of the Clay Tribe. They're mostly on her back, and they contract down when she's not actively using her abilities; which is why they are very visible here.

Twilight is actually pre-alicorn here; her winglets are merely part of her aura. They're partially because of her bond to the Element of Magic, and partially because especially powerful tribesmen of mixed lineage. Maybe someday we'll see the Princess of Friendship in all her glory, and she'll be like a foot taller.

Thanks for the llama, ma'am.
As Fore said. The idea I had was that Twilight's displays would get more impressive throughout the show. The winglets would first show up when she awakens as Magic (and in the Rainboom flashback), then appear in the Ursa event, then show up every time she does powerful magic, then stop disappearing ever after the restoration of the Crystal Heart. At the end of season 3, she'd reappear a foot taller with full-sized wings.
