Fate of the Mi-Go of the Milky Way

The Empire of the Mi-Go of the Milky Way would be completely annihilated by the legions of the Nameless One.

And the Mi-Go themselves would almost completely wiped out during the Great Shadow War making way for the Old Ones to reclaim complete dominance of the galaxy once again. 

After the War in Heaven

With the Old Ones now gone and with the Mi-Go being immune to the Enslavers because of they're complete lack of any connection to the Warp do to they're extradimensional origins, the Mi-Go begin to thrive again. However due to they're vastly decreased numbers and stiff competition from the remaining creations of the Old Ones most notably the Aeldari and the Krork and later the newly emerging Human expanse during the Human Age of Technology they never again are able to achieve the same level of galactic  dominance they once had. It is only with the coming of the Age of Strife and the collapse of the Human federation that the Mi-Go are once again able achieve to some level dominance in the galaxy.

During the Age of Strife the Mi-Go would start praying upon the far-flung remnants of the shattered Human federation until they finally would meet there end at the hands of the Primarch Borias and the Slavons who would finally completely purge them from our galaxy.

Fate of the Qu of the Milky Way

The Qu would fare even worse then the Mi-Go during the Great Shadow War. The Qu who were occupying the Milky Way after the first Qu invasion would completely exterminated by the legions of the Nameless One during the Great Shadow War, further contributing to the Old Ones reclaiming complete dominance of the galaxy once again.

It would only be just after the start of the Age of Strife that a second smaller (but equally malevolent and tyrannical) invasion wave would enter the Milky Way again. And like the Mi-Go they would start praying upon the far-flung remnants of the shattered Human federation until they finally would meet there end at the hands of the War Bears/Slavic Legion who would completely purge them from the our galaxy for a second time.
