Select a layer that you would like to apply the tones. Create new layer and apply a base color (doesn't matter what color you want to apply). Open a new file and open one of the tones you want to use. Go to EDIT> Define Pattern. Go back to your layer with the base color and go to layer style then choose pattern overlay. Select the screen tone that you made earlier.

Search for "install pattern into Photoshop" and "isolate lineart" on Google.  

If you're using GIMP (which you should be if you don't have Photoshop) it's even easier.  Load you lineart, select "color to alpha" under the colors menu, make sure it's set to white, then create a new layer under your now-transparent lineart.  Google how to install the patterns, and if you can't figure it out - or, like me, your version of GIMP just doesn't accept them for some reason - you can open each .gif in another image, ctrl+a, ctrl+c, and use the pattern feature of the clone stamp tool, using the "clipboard" option (the first one) as your pattern.

I use these tones in my webcomic (yumehi.me) and in my most recent deviation, and the latter process is how I applied them.
