Wait, Twilight is princess of the Sun and Sunset of the Moon?

Nope, Sunset rules the day while Twilight rules the night - although sometimes that timetables get more complicated - more on that in the story ;)

I thought so. What mislead me was calling Twilight Sparkle and Sunset Shimmer respectively the Princess of the Sun and the Princess of the Moon. That seems to imply it's the other way around.

"Becoming respectively, Princess of the Sun and Princess of the Moon, Sunset and Twilight maintain their rule fair and balanced."

By using respectively, it actually implies that  Sun Princess =Sunset, while Moon Princess =Twilight ;)

Oh, I read it as "[...] Twilight Sparkle and Sunset Shimmer - Princess Celestia's students. Becoming respectively Princess of the Sun and Princess of the Moon...". Guess I gotta read more carefully xD

Ah, you missed the dot, I see. No worries, that font is a bit subtle and readin' it I can see how you could miss the end of one sentence and begining of the another one, no biggie ;)
Even with a sentence break, "respectively" generally refers backwards, not forwards.

And as long as I'm nitpicking, "heroin" is a drug; "heroine" is a character.
