So THIS is the source of all the zombifications... The Doctor's hopping from one universe to another, spreading a zombie plague. I wonder if the TARDIS has been infected. No... Wait, that would make her a paradox machine. 

Amy must have caught it and the Doctor must have tried to save her. Perhaps it mutated if he took her back to the TARDIS into something that could even infect him.
