Just a self note about my view on them, also talked about with DragonkinRoan , I like to think that somehow they are, or were, in a sort of symbiosis, or something like that, an inseparable equation of sorts! The Grimoires told a lot of things about this link, especially under his point of view:

"[...]SIVA use authorized. Self-destructs disengaged. Security codes reset. All defenses activated. Frames activated.

REPLICATE. ELIMINATE. IMMUNIZE."

~consume enhance replicate~ instead is her likely signature phrase.

He's likely ordering to her to fight off the Iron Lords while becoming himself immune to her, and deactivated the Self-Destruction personally in case the Iron Lords were able to get in the Site!

It was also implied that Site 6 was built near Rasputin to help him with enhancing the colony ships for the interstellar travels. So is clear that after all the years they were able to keep a close communication with each other, though he took at last a more "dominant" position by keeping her in the Bunkers and in her "reign", the now called Plaguelands, after the Collapse and her breakdown in her "virus-like" form.

I bet he was able to “save” SIVA from that desperate detonation in the Core by the Iron Lords, it couldn’t have been possible their survival from an explosion like that in my opinion…
Even when the Guardians came back for destroying them once and for all, their Logo switched blue when the Ghost tried to fit in the codes for the self-destruction. Rasputin tried to save them again by refusing to activate those codes? His logo then flashed with theirs on the screen when the Ghost lastly forced it.

He couldn't lose her yet, as he consider her a part of him now, or something like that, even her logo if put together, is so similar to the one of Rasputin!
