I was wondering if a scene like this happens in the musical (and if so, around what song? I would like to try to find it)

Also, what is it that's causing this? I've only heard bits and pieces of the story but from what I understand there's some sort of machine in his head? I'm most likely very far off lol

Ok, so, you're not that far off. There is a supercomputer in his head that got there from a pill. That pill was called a SQUIP (Super Quantim Unit Intel Processor), which is what the kids at his school have been taking to become 'chill' and 'popular'. In this scene, Jeremy is at the mall with his friend Michael. There's not a song in this scene but I'm pretty sure the scene is called "The Squip Enters". Jeremy takes the SQUIP with Mountain Dew but it didn't seem to work. Michael leaves to go to Spencer's and Jeremy is left to spot Christine, his crush, with Jake Dillinger, who's the hot jock that basically has slept with every girl in school. Jeremy tries to talk to Christine to see if his SQUIP really worked. 

After trying to talk, Jeremy feels a sharp pain and starts to yell as Christine is freaking out. The pain stopped for a moment and started again. Jeremy does have like, a little seizure, if that's what you'd call it, on the ground, but not as dramatic as I portrayed it in my drawing. I just like some angst.

Anyway, that was a late and long reply. I think you should just check out Be More Chill and listen to it and find out more about it. It's really good if you like teenage drama at least. Lmao.
