Realistic Shedinja by Gnin Realistic Shedinja by Gnin
Copy pasta from my previous work:

Nincadas who fail to develop through the last stages of their metamorphosis (due to lack of nutrition, and proper environment condition) often times become prey to a rare species of cordyceps. The discoloration from grey to beige signifies the activity of the parasite as it tries to overtake the Nincada. It starts at the back area, crawling through wings and the legs. As soon as the cordyceps takes over the majority of the body, other useless parts starts to crumble such as the eyes and the hind legs. Reaching the final stages of parasitism, the last remaining parts of the brain mutates with the cordyceps rather than becoming consumed by it. Part of the mutation is the growth of new halo-like appendages coming out of its former antennae, functioning as super sensitive scent detectors. The mutation results to a new species of pokemon called Shedinja.

Shedinjas, in contrast to their successfully morphed brothers, are slow, and timid. They have virtually no predator, thanks to their halos that contentiously emits a chemical that changes the chemistry of their environment, causing potential predators nausea and sudden decrease in appetite.

I'd say it's a parasite or something growing in a Nincada's shell. Note that your explanation, though entirely awesome, does not explain how there can be a Ninjask and a cordyceps-infested shell coming from the same Pokemon.

I'm not sure which part i wasnt able to explain:

(my bullshit theory)
The relationship is kinda like slowpoke-shellder evolution. Nincadas who mature without an influence of the cordyceps evolves into Ninjasks. With cordyceps around, a Nincada evolves differently, thus becoming Shedinja.

did i get your question correctly?

Copypasted comment too:

"You know, your description of Shedinja is very remiscient of how the Forerunners accidentally created the Flood in Halo. Only here, this cute little creature is at the very least approachable rather than a galaxy-wide danger.

I'll admit, I prefer the hanted husk approach, but yours is nonethless worthy of my fav. =)"

So i just googled the Flood and man they nasty. Good thing to my universe, the virus that infects deceased Ninjasks immediately die outside the husk.

Thank you for remembering that "ugly" and "realistic" mean two different things.  This looks like an actual animated bug-shell, not just a horrifyingly ugly version of the source material.  You're good at these realistic Pokemon things.
