This kind of thing wouldn't happen for the simple fact it would the absolute stupidest thing people could do. And even if people only really act in their own self-interest... dissecting a member of a newly discoverer sapient species when such an act on the flip side would be considered and act of war is not serving to that self interest.
The real sad thing is that poorly written science fiction seems to have become the standard when people think of the future...
I am not sure that's what ECM's getting at here. I think this is more likely an allegory for the way we do not respect anything that cannot effectively fight back.
Let's put aside the fact that a living breathing example of a fictional creation is walking around real life Earth (Does Hasbro still own the copyright if their characters are real?). AND the fact that I'm super super over thinking and making an annoying text wall about a drawing related to a silly show for little girls.
Not only are there protocols agreed upon by, and would likely be followed through by, the first world nations of the world regarding First Contact with an intelligent alien species, but it becomes even less likely when you consider the following:
The Equestrians speak English, have scientific knowledge and the technological capabilities roughly equal to that of 20th century Earth (excepting Magic, which seems to obey its own scientific laws), and appearance-wise (are designed to, of course) expressly appeal to the human ideals of "cuteness".
You'd be hard pressed to find someone cruel enough to needlessly murder a being like that, and it would be needless, since the ponies already have scientific studies of their own species - just based off the show depicting a fairly modern hospital. You ask the ET pony, and assuming it's not a one way trip between worlds, you'd be able to procure the Pony parallel of Gray's Anatomy or any book about them or their world fairly easily without morally abhorrent dissections.
AGAIN, it's a really really good drawing, and a cool concept to boot. I just don't agree with the philosophy behind it.

There isn't much time until companies like Monsanto, Cargill and others who have been involved in the destruction and annihilation of mostly everything natural that they can genetically engineer (EVERYTHING ON THE PLANET) are taken down along with the big propaganda platforms; nobody's listening to CNN anymore, for there's a silent revolution afoot.
Crimes against the planet cannot be repaid with debt, and that's exactly what they're doing currently. Once they're held accountable for their disgraceful actions, it'll be a sound victory for every animal; every person; everything.
