Today is a day for mourning, for remembering, for honoring the lost. She stands on the rainy shores where his last rites were spoken, her desert willow flowers looking wilted from their long journey.
It's been six years since he passed. She's almost glad there is no headstone, no ashes, nothing for her to see except endless grey ocean. If there were anything left of him, if she should see him now, all the scars on her heart would be torn anew. Yes, what he said was right. Time has eased the memory of his passing. She has no tears now, not after so long, not after so many exhausting spent nights weeping at the loss of his warmth. But her heart is sore, and she will never forget the first man she truly loved.

The ultimate weapon of destruction, the Crucible, is complete. It's something that was never completed in any previous cycle , and the Reapers are with backs against the wall.
My interpretation of events is that the Harbinger alters Shepard's perception of reality trying to convince her to choose Synthesis, but she is actually there, inside the Crucible, and her actions do have concrete consequences. It's not just a dream. So we don't see how the crucible really looks like from within, nor we see the Harbinger's actual essence but we only see what he wants us to see. But Shep is awake and the things she does, she does for real, although moving in a reality she perceives in a transfigured way.
On Thessia Kai Leng steals the data from Shepard and gives them to TIM, who is later teleported inside the Crucible by the Harbinger.
There the Harbinger tries to convince him to choose 'Synthesis' but he fails since TIM chooses Control.

The Illusive Man had finally found a lead, promptly ordered Shepard to follow it, and then seemed unsurprised when she almost died in the process.
The Collector ship had gotten close, too close; to performing the same act it had two years ago.
The memory of the fear, the outright terror that had filled her as she'd sprinted to the cockpit coiled in her gut.

The words had repeated through her head like a mantra, over and over until she'd reached Joker.
Without EDI they'd have been doomed.
Once they were out of danger she had marched right down to Chakwas, passing a concerned Thane and Garrus on the way, and demanded a sedative.
